Nagoya has a G30 chemistry course (http://admissions.g30.nagoya-u.ac.jp/en/Program/undergraduate/features/chemistry_program.html)

Tohoku has a G30 molecular chemistry course (http://www.sci.tohoku.ac.jp/amc/)

I believe those are your only choices in Japan, in English.
You are too late to start this year – the earliest you could start from now would be September 2014.

Edit; Sept 2013 is closed – I think for all Japanese universities, and there is no way to get you a visa quickly enough to start – even if all the other paperwork was done. You need at least a couple of month to get a visa, and it’ll take a couple of months to process your application, interview you, etc.
When you are applying for anything competitive, then you have to follow the rules.
